I used to get canker sores ALL THE TIME. I'd usually get a couple a month, and I was miserable. Then, I read online that it might actually be one of the inactive ingredients in my toothpaste causing it. I since switched toothpastes and I've had maybe 2 or 3 cankers in the past 2 years!
The ingredient that causes the sores is called "sodium lauryl sulfate", and is usually listed under "inactive ingredients" on the back of your toothpaste. I switched over to using Sensodyne (many of Sensodyne's products don't contain SLS). I'd try using that instead of whatever you use now. Just make sure to double check the back of the box before you buy it to assure that there isn't any SLS.
